While a sequel to Shin Godzilla is inevitable, co-director Hideaki Anno’s announcement this weekend was in reference to the forthcoming Netflix feature about the King of all Monsters.
Khara took to Twitter to clarify (in Japanese):

The tweet clarifies that Hideaki Anno’s announcement was in directly regarding the forthcoming the animated project from Toho Animation and Polygon Pictures. Directed by Kobun Shizuno and Hiroyuki Seshita, it’ll be the very first anime film in the Godzilla franchise. The voice cast for the Gen Urobuchi-penned film includes Yuuki Kaji, Takahiro Sakurai, Mamoru Miyano, Junichi Suwabe, Kana Hanazawa and Tomokazu Sugita.
Also, according to the tweet, Anno is not currently working on a sequel to Shin Godzilla, which is a bit curious considering Shin Godzilla won Best Picture at Japan’s own Academy Awards. There will surely be Shin Godzilla sequel, but will Anno be involved? We’ll report more as soon as it’s announced.
